Marly is located 4 km (as the crow flies) south of the city of Fribourg and at an altitude of 627 m. The municipality extends along the Gérine valley to its mouth in the Sarine, as well as on the adjacent molasses of the Fribourg plateau. The territory of Marly covers 7.7 km.
The central part of the territory is occupied by the Gérine valley, up to 800 m wide, which flows from east to west. The course of the river is engaged in a canal that protects the valley floor, which was once often flooded. Downstream, the Gérine flows through a narrow gorge formed by the plateau of La Grangette and Marly-le-Petit before flowing into the Sarine.
To the south of the Gérine valley, the municipality's territory extends towards the bordering forested heights: Bois de l'Église, Vers le Bois (with an altitude of 730 m, the highest point in Marly) and Bois de Monteynan (704 m altitude). These woods are crossed by small streams such as the Ruisseau de Copy. To the north, a high plateau about 1 km wide joins the bottom of the Gérine valley. This plateau drops through multiple meanders of the Sarine river through the molasse strata. The slope drop reaches 100 m in some places and is crisscrossed by sandstone rocks. Along the Sarine runs the western and northern border of the municipality.
