Marly is located 4 km (as the crow flies) south of the city of Fribourg and at an altitude of 627 m. The municipality extends along the Gérine valley to its mouth in the Sarine, as well as on the adjacent molasses of the Fribourg plateau. The territory of Marly covers 7.7 km.

The central part of the territory is occupied by the Gérine valley, up to 800 m wide, which flows from east to west. The river's course is engaged in a canal that protects the valley floor, which was once often flooded. Downstream, the Gérine flows through a narrow gorge formed by the La Grangette plateau and Marly-le-Petit before flowing into the Sarine.
To the south of the Gérine valley, the commune's territory extends towards the bordering forest heights: Bois de l'Église, Vers le Bois (with 730 m altitude, the highest point in Marly) and Bois de Monteynan (704 m altitude).
